【Significance】
Exploring the protein sequence space

We can learn a lot from the patterns in protein sequences, and the patterns are made explicit by statistical analysis of multiple sequence alignments (MSA). In this paper, a framework of Monte Carlo simulations is proposed for a statistical mechanical model of MSA. Using this method, we can explore the structure of the protein sequence space, which may shed light on our understanding of what constitute protein families.
